I believe there is a good reason for this. The devs wanted to create a realistic world where, the player should be cautious and think twice before making decisions just like in real life. Because in real life, there are negative consequences and no second chance most of the time when you make the wrong decisions. You just have to deal with this in real life. And simply by associating with the Mutant Hunters is a decision that affects your image even though you didn't join them. The Mutant Hunters are hated by most people in ABQ. The Mutant Hunters are like gangsters but gangsters who also have a mission to rid the world of mutants. I wouldn't say 100% of the players would associate with the Mutant Hunters if they know the nature of this game.
You don't get rejected by the empire simply visiting Mutant Hunters (aka gaining the permission to enter their surface compound), only after you completed one of the three entry quests.
And Kraig has already warned player the consequence of joining Mutant Hunters in his dialogue.

Do I need invitation from Hunter near doors to initiate Imperial City quests?

I have done everything possible in IC availible and talked with everyone, ABQ too(Except tribals because I destroyed hospital presonally after accepting 500 caps, It blocked me from telling tribals sadly.)

No. You need to talk to the imperial soldier in the Wild Paradise (man at the bar in a metal armor) to initiate questline regarding Anonym, if that's what you mean.

Wait a little bit, then when you enter Albuquerque your Pip-Boy will let you know, just like with one of Advisor Elisa's missions.
I only had to do a caravan trip and come back to get Elisa to contact me, but now I've been all the way around the map and Aran still isn't up for giving me new stuff to do. What am I missing?

Didn't you forget to connect your Pip-Boy to the imperial network? Haven't you done some quest for Hunters?

The pip boy was connected when I first started doing things for Elisa, I just went to a computer and I can't do it again so it's still 'valid' I guess.

I have sold 10 amulets to get into the building, and then I talked to Sebastian and led him to his death by mutants. Did that somehow screw things up? I did not join hunters at all.

I finally got it, but now I've run into another issue - as soon as I descend to the third floor, I die in an explosive trap. There doesn't seem to be any way around this? What am I supposed to do about this?

You should go there with Imperial Engineers, they should take care of traps.

That sounds well and good, but how do I get those? No one will talk to me now, they just say I have a job to do. Yeah, no shit!

Try asking Parson, he should be on the second floor.

You have to kill all aliens on the second floor. If you have done that, then go back to the first floor and talk there to colonel Parson who previously said you to do it. After that, Parson will be on the second floor where he gives you another instructions and makes sure that his people will go to the third floor with you.
