BTW, controlling your party members is awesome. You could seriously spike the game difficulty and have that be just fine. When you can control multiple characters, it multiplies your firepower several times over.

I assume you are using the mod that controls party members. The way it works, your party members are affected by your own Tags, Perks, Traits, etc... leading to them being grossly overpowered. You have to take damage resistance into account. Assault Rifle uses 5mm ammo, which has a +35% DR modifier, while the SMG uses 10mm which has a 25% modifier. No, it definitely does not. It if did, it would be superior to other burst weapons of the same type (Assault Rifle), but as is, it is almost the same. Living Anatomy adds 5 damage at the end of the attack, which bypasses all DR. If you are bursting, you won't see that much of a difference, since you are still only getting 5 damage to it. It works best with fast firing single-shot weapons.

Fair point about CHarisma, one could make a character with 10 CH and Kama Sutra MAster or something, just for kicks. But Speech generally gets you there. And saving a few caps is meaningless. Mega Power Fist (that Savior has) also has penetrate.

It is not really something to worry about. The weapon progression is relatively short anyways, unless you want to mess around with exotic stuff.

To test for penetrate, pick a weapon, and fire at something like Power Armor. See if the damage you deal is noticeably higher than it should be. Write down the various resistances of the Power Armor to able able to figure out how much damage you should be doing. I haven't seen any other weapon that ...

Penetrate ignores 80% of the Damage Threshold of the armor. So, if you fire against Combat armor, only 1 DT will be applied, instead of 5. Against Power Armor, which has 12 DT, this is huge. Annihilator is pretty good, with 30 average damage. CAWS isn't that useful, for the same reason Combat Shotgu...

THe .223 Pistol is definitely better, due to Penetrate. It has less range, but that's not a big deal. It will hit harder 100% of the time.

For Small Guns, the Kriss Submachinegun is the best. Ignores most armor (thanks to the Penetrate Perk), and has good burst power. Small Guns is perfectly viable, without the need for anything else. Kriss Sub is all you really need. Between the Penetrate perk (yes, it has that), and high armor piercing, it can kill most foes in a single burst.
